I’m pretty sure the Mayor is canonically dead. A post-credits scene shows him having eaten almost the entire boat and slowly sinking. So yes, he didn’t pay back that loan.

Another point on Mayor Shelbourn: At the start of the movie he reveals Sardine Land, which collapses due to Flint's invention going haywire. While there's no possibility he could have seen it coming, it does demonstrate that it wasn't well built, which would land him another Gross Negligence charge
