If you weren't aware, there are actually hints throughout Undertale that imply Flowey and Papyrus know and talk to each other. At the end of the pacifist route, Flowey is the one who manipulates Papyrus into gathering everyone together at Asgore's castle.

Papuyrus and flowey are kinda friends? In undertale it’s implied that they’ve talked to each other multiple times

So here's the thing about Flowey and Papyrus, they're actually kind of friends! If you keep resetting Flowey's monster boss fight, and talking to him after beating him, he will comment on how you keep talking to him to get more dialogue out of him, and sarcastically asks if you're trying to join the "Flowey Fan Club". He then says that if you want to join the fan club, you'll have to talk to Papyrus, who apparently started one for him. Flowey admits that in all his resetting and messing with people, it took him a long time to get bored of Papyrus in particular. Also during Undertale's 5th anniversary, Toby released the dialogue he wrote for the cancelled Undertale Alarm Clock, and in it, Flowey is wearing a red ribbon, which matches with Papyrus' red scarf. It's all super sweet and honestly i can see how Flowey, after all the trauma he went through, can appreciate the sincerity and kindness from Papyrus.
